I’ve been using Waterlox for a Mahogany tabletop and after a few coats of wiping it on, there are still a whole lot of large “dry” spots. Will those dry spots ever fill up?

Sounds like some typical mahogany particularly African mahogany, if you’re talking about spots that won’t fill up, it’ probable should have had its grain-filled first before applying a finish.

Could I use Timbermate over the Waterlox?
