cartridges are designed to be cleaned. my jet cartridge has flappers inside that can be rotated via a handle to loosen dust and particles. with a cyclone (like an oneida SDD) that should be less of an issue as most of the particulate matter drops out of the air stream before it gets to the blower, which is before the filter.

as far as mounting the blower/motor assembly 90° relative to it’s OEM configuration, i’d check with the manufacturer. conceivably, the bearings would be subject to forces different than were anticipated in the original design. they should be able to confirm if the anticipated mounting would present any unfavorable issues.
