Regular (cement based) grout is not a good choice as the slight wood movement from moisture changes will eventually turn it into dust.

Used to fill wood pores, there are fillers that can be applied or you could flood the surface with a hardening oil (danish oil or even poly), then sand the heck out of the surface. The oil/sawdust will fill the joints and then harden up.
