If I understand what you are trying to do correctly, I was dealing with the same issue making some small lidded boxes. What I wound up doing was gluing up the box, sawing off the lid, and then lining it with very thin maple. It not only provided a nice contrast in color, but finished off the interior of the box. I also glued down a piece to the bottom interior. By leaving the lining about 1/4 to 5/16 inch above the edge of the box and rounding over the lip, it aligned the lid.
