I respect the advice the others have given so far and they are right.

But:

I have occasionally used waterbased stain before glueing to get around the problem of wood not taking the stain well. I carefully roughened the surface in the glue areas and have never had any problems with it. I wouldn’t recommend oil based stains though! And what you said: “No real pressure will be applied to the joint.” should be true :-)
